Ionikos was founded in 1965 after the merging of two local clubs, Athlitiki Enosi Nikaias and Aris Nikaias. A year later the club was promoted in the B' Division of the Greek soccer league, where it remained until the late 70's. Ionikos was relegated to the regional Athens championship but regained their spot in the B' Division, where in 1989 made the big jump to the big league (A' Division). During the 1992 and 1994 seasons, Ionikos was once relegated to the B' Division but managed to bounce right back both times and has remained in the A' Division ever since.

During the 1998-1999 Ionikos realized their dream as the club won a European UEFA Cup spot. Before some people started bad-mouthing Ionikos as being lucky for their success, the club managed an entry to the Greek cup final that same season. The players responsible for that successful season are: Greg Brewster, Yiannis Ksanthopoulos, Giorgos Ntaraklitsas, Thodoros Pachatouridis, Mohamed Afas and others.

PAE Ionikos president Nikos Kannelakis has been leading the club to success since 1988. Great coaches that have performed a tour of duty at Ionikos are: Yatsek Gmoh, Christo Bonef, Sergio Markarian, and Oleg Blokhin.
